Short answer
An HRMS for Pakistani employers should calculate salary income tax under the current Finance Act slabs, handle EOBI and provincial social security contributions, manage provident fund and gratuity, link biometric attendance and leave to payroll, produce bank transfer files and statutory reports, and keep an audit trail of every change. Rules change with each federal budget, so the system must be configurable.
Why Pakistani payroll is harder than it looks
Payroll in Pakistan combines federal income tax rules that change every budget, provincial social security schemes, a federal old-age benefits scheme, company-specific provident fund and gratuity policies, and attendance-based adjustments such as overtime, late deductions and unpaid leave. Spreadsheets can cope with a few dozen employees. Beyond that, errors and disputes multiply.
This article describes system capabilities, not legal advice. Confirm rates and thresholds against the current Finance Act and provincial rules with your tax advisor.
The must-have features
1. Configurable income tax calculation
The system should calculate monthly withholding by projecting annual taxable income, applying the current slabs, and adjusting for salary changes during the year, arrears, bonuses and tax already deducted. Look for:
- Slab tables you can update when the budget changes
- Handling of taxable and exempt allowances
- Support for previous-employer income for mid-year joiners
- Annual tax certificates for employees
2. Statutory contributions
- EOBI contributions for covered employees, with wage ceilings applied correctly
- Provincial social security (for example Sindh or Punjab) based on establishment location and wage thresholds
- Contribution reports in the formats the institutions expect
3. Provident fund and gratuity
Company policies vary widely. The HRMS should support employer and employee contribution percentages, loans against the fund, vesting rules, and gratuity accrual formulas based on service length and last drawn salary.
4. Attendance and leave that feed payroll
| Input | Payroll effect |
|---|---|
| Late arrivals and early exits | Deductions per policy |
| Overtime | Paid at configured rates, often with approval |
| Unpaid leave and absences | Prorated deductions |
| Shift allowances | Added automatically per roster |
Biometric device integration and mobile check-in with geofencing remove manual attendance sheets, the largest single source of payroll errors.
5. Loans, advances and deductions
Track salary advances and loans with installment schedules, and apply other deductions such as canteen or transport with clear audit trails.
6. Outputs
- Payslips available in a self-service app
- Bank transfer files in your bank's format
- Statutory and management reports
- Journal entries for the accounting system
7. Controls
- Maker-checker: one person prepares payroll, another approves it.
- Audit trail: every change to salary, bank account or deduction is logged.
- Field-level permissions: salary data visible only to authorized roles.
Implementation tips
- Document policies first. Most implementation delays come from undocumented exceptions.
- Clean master data. CNIC numbers, bank accounts and joining dates must be correct.
- Run payroll in parallel for at least one cycle and reconcile line by line.
- Communicate with employees before the first payslip from the new system.

| Tax | Can we update slabs ourselves after the budget? |
| Contributions | Are EOBI and our province's social security supported? |
| Attendance | Which biometric devices integrate directly? |
| Self-service | Can employees see payslips and apply for leave on mobile? |
| Controls | Is there maker-checker approval and a full audit log? |
| Hosting | Can it run on-premises if our policy requires? |
